Between Brondesbury & West Hampstead - the Overground goes under the Met/Jubilee.
Between South Acton and Gunnersbury it goes under the Piccadilly
....and the Ealing Broadway branch of the District, shortly before joining the District’s Richmond branch
Is it possibly underneath the metropolitan line just to the East of South Hampstead? From what I can see, they're both underground at this point, and as the metropolitan line is cut and cover, could it be on top?

Just north of Shepherd's Bush, the Overground goes under the Hammersmith & City/Circle line.
Not technically the tube but it passes under the DLR at Shadwell

@Peter Ward - good spot. Darn! Unless metrocarte has made an assumption, unable to verify the elevation of both?
The Wimbledon branch of the District Line passes over South Western Railways Windsor & Reading lines between East Putney & Putney Bridge.
SWR's Hounslow loop passes under the Richmond branch of the District Line & London Overground between Chiswick & Kew Bridge Stations.

The Met definitely passes over the WCML and Watford DC as it is nigh impossible for it to dive under at a more rapid rate than the Chiltern lines which has more a generous decent. Gradient between Finchley Road and Marlborough Road disused stations stays virtually the same at 2-4 meters below street level. Carto just made an assumption as there is very little public information available on the specifics of the site in question.
@poconnor It's possible. It's also interesting to note that the Chiltern lines definitely pass over South Hampstead station (on Carto Metro and on Google Maps).
@Amir & @Peter Ward - wow! Thank you for your experise there! I make the journey over on the chiltern about 3 times a week, so had a hunch there was a chance that it did!
Not a current example, but in the past the Overground went under the Central line at Stratford when it used what is now DLR platforms 16+17.
By the way, even for Underground lines the tube map isn't an accurate representation.

For example the Piccadilly goes over the Central twice at Ealing / Park Royal, but is shown going under on the map, and the Jubilee should be under the Bakerloo at Waterloo.
Between Turnham Green & Chiswick Park, the Overground goes under the Piccadilly & District Lines.

But if the Greenford branch ever goes to the Overground, there'll be another example just south of Greenford station.
A section of the track going west of Leytonstone High Road goes over the Central Line track going south of Leytonstone. Does that count?

Re 6 - I remember 'discovering' this section as a kid, leaning out the window on a train going into Marylebone, there you are in a tunnel, then it's briefly open... and wow there is a whole railway beneath me, then back into another tunnel.
nah, that footbridge at the northern end has been there AGES and is not that new.

i was forced to use it coming home this evening tho - changing from District to SB Overground, and the regular staircase is blocked off!

so they directed you down onto the NB platform, and then over the footbridge, and just caught my SB train in time ...

Ok, it's always been there (since the ELL became the OG), because it's on my 3D station master map back from 2012. they must have at some tmie blocked it up for a while with all the kerfuffle at Whitechapel, and now it's recently unblocked again making you think it's new, when it's not ...
There was a footbridge here, but that had a much more temporary feel, whereas this one's got solid walls and proper tiled steps.
The underground goes over a road on a bridge by Amersham Underground Station. This station is also about 100m above sea level.

I'm not sure how that bridge is relevant to the topic, but it, and Amersham station (at the same height) are 150m above sea level, not 100m.
