Had the pleasure of actually meeting Eiichi Kono yesterday.
(Also, i remember there being signs up on the Bakerloo line saying 'Paddington closed until April 2016'). i.e. it closed at the beginning of the year for a couple of months - then it re-opened, only for it then in May to close again. Almost as if they went "whoops, we forget to do something" and had to close it again for a second time to do whatever they'd missed the first time round. Most odd.
Yes, I think Paddington Bakerloo reopened this week (Monday?)
Noticed on an in-car map on the Jubilee Line yesterday that Barbican will be closed from September; I assume for Crossrail work.
Edgware Road closed in 2013, not 2015?

dg writes: Agreed, and fixed, thanks.
How about the entire Central line at the start of 2003?

dg writes: I considered adding that, but decided to stick with planned closures.
(the game known as) Mornington Crescent (October 1992 to April 1998)

dg writes: Not 21st century.
Waterloo and City line was closed for upgrade Apr-Sep 2006

dg writes: Agreed, and added, thanks.
Heathrow Terminal 4 perhaps in 2004?

dg writes: Agreed, and added, thanks.
I'm not a Londonite at the moment, but wasn't Caledonian Road closed for a while this/last year for lift replacement?

(It was my local work station for a while last summer)

dg writes: TfL withdrew their plans for a January-August 2016 closure after Islington council objected.
Bayswater was closed for 4 weeks (Jul - Aug 2011) off the back of the track replacement closure between High St Ken and Edgware Rd. Paddington (Praed St) was also closed but the B'loo and H&C remained accessible.
Should the Whitechapel to New Cross / New Cross Gate also include Shoreditch station, which was permanently close as part of the ELL work?

dg writes: I didn't include Shoreditch because it never reopened.
