I agree that it would be useful to show at least the central section of Thameslink on the map, as per your neat green line DG. I think a case could also be made for the Northern City line (at least from Moorgate to Finsbury Park) and also the South Western services from Waterloo to Wimbledon and Richmond (another handy shortcut / alternative route, in my opinion).

As for working out how to fit it all in, the full Rail and Tube Map seems to make a good go of it.
At least the section from Kings Cross to London Bridge/Elephant & Castle should be shown, as it's a very useful short cut across the eastern end of the Zone 1.

Beyond that the combined SE Rail/Tube map is best, available free from National Rail but not TfL stations.
almost every service on the tube map operates at turn up and go frequency (4 or more trains an hour). it seems unlikely based on that logic that tfl would include the sections of thameslink outside of central london. sutton loop for example only has 2 trains per hour
Sections of NR with a service frequency as good as the Overground (4tph) and linking Tube stations, except where they simply provide the express service parallel to the Tube (e.g Kings Cross Finsbury Park, Fenchurch St Upminster) would be a sensible criterion.

"useful benefits" sounds like tautology, I think.
To fit in Thameslink don't forget that only 90 or 45 degree angles are allowed.
The central core of Thameslink (as per your first attempt) should definitely be on the Tube Map, it's crazy that a major crossing of London with high capacity 8 and 12 car trains has been left off, because TfL are more interested in promoting their services rather than producing a useful map.
The problem with putting Thameslink on the map is more people will learn about Blackfriars and its amazing views of the river, and at the moment I like it being relatively quiet and ignored.

The Sutton / Wimbledon loop is not a service that I would recommend to unwary passengers. As you say, 2 trains per hour. The system is fine for regular passengers who will aim to be at the station by the booked departure time, but a person seeing the line on the map and expecting to turn up with a few minutes wait may well be disappointed.

When running OK, the service is good and a very useful one. However, my experience of when I've wanted to use the line is that the loop is usually the first thing to go whenever Thameslink have problems anywhere:
Either of the branches can be closed, with trains terminating at Sutton (the timing point for (almost) midway round the loop).
Successive trains in a direction cancelled (with an extra 30 mins gap per cancellation).
Trains running late are often terminated at Wimbledon (Mitcham branch trains diverted to Wimbledon) or run fast from Streatham to Sutton to make up a few minutes.
Five days later, Chair of TfL confirms Thameslink will be added to the tube map in December.
Something that annoys me is that if you are not familiar with London and you need to go to Croydon - which is a common problem, particularly for people who need to go to the immigration office there - if you look at the tube map you will probably change to the Overground at Whitechapel or Canada Water and then get the slow train to West Croydon. Okay, this probably isn't a disaster - you will get to Croydon that way - but there are much better and faster ways to do this. Putting Thameslink as far as Croydon on this map would make this much clearer. It's a very fast and very frequent service and is worth showing on a tube map.

On the other hand, those of us who live south of the river are used to the whole thing of trying to convince people that getting to where we live is in fact very easy by mainline train, and having people with an attitude of "If it isn't on the tube, I can't get there" fail to believe us.
