I have not been up tower 42, but have been underneath it when I have to deliver goods there. You descend a ramp to the side of the building to a subterranean cavern.
Bars or restaurants with a view are great. As you say, this one is a narrow corridor, unlike the wide open space at the top of the Gherkin. Sushisamba is interesting too, if you get the opportunity.

I 'did' Tower 42 last year, when pre-booking was not thought necessary. Er, the queue was 90 mins, in which time I could have seen two other smaller Open House venues. However, it was a clear day and the views (when you could eventually reach a window) were stunning. I learned from that to go for the smaller Open House venues, and link them by trains/tubes/O'ground not suffering from engineering works. However, I was delighted to find one 'central' London venue not crowded and well worth getting into - the Royal Geographical Society near Albert Hall. if it comes round again next year, well worth seeing, but that's a DIY tour.
I went up the NatWest tower when it first opened. Interesting to see your photos as when I went up it, it stood as a lone tower in the city.
Are you sure it was an Underground train you saw? I don't think even the Circle runs in the open air anywhere near Liverpool Street.
The other way to get to wander around the top of Tower 42 is to climb the stairs and raise some money for Shelter - http://england.shelter.org.uk/get_involved/participate/vertical_rush
To think I nearly had a rare DG sighting! I was lucky enough to get a ticket for a morning tour at my first attempt. It's a small space, but I think they could easily double the numbers before it starts to get too crowded in there.

The visibility was only a bit better in the morning - we could see Canary Wharf but things were pretty hazy beyond that.

@timbo: I'm pretty sure the stretch of visible tube is the Circle from Moorgate, just east of Finsbury Circus.
@Colin
So it is - you can see the cutting (but no train) on the photo with the "immediate surroundings" Finsbury Circus linkie (bottom right corner). It is a VERY brief cutting!
That cutting is about 60 metres long and stretches between Blomfield and Old Broad Streets. Down the lines it may be seen from Liverpool Street Station Circle etc Line's platforms. Also of course Google Maps satellite.
I mention trains once - I get 4 train comments.
